Siddique has won numerous awards for his directorial work. He has won the National Film Award for Best Direction twice, for the Malayalam film Ayal Njanalla (2002) and the Tamil film Kaaka Muttai (2014). He has also won the Kerala State Film Award for Best Director three times, for the Malayalam films Megham (1994), Minnaram (1998), and Ayal Njanalla (2002).
